Somethimes or often the Everything Service is checked with a black square (although it was checked with a checkmark before):
Why does that happen? How could one avoid that?

The square-tick means the Everything Service is installed but not running.
The Everything Service might be crashing?
Do you have any Everything .dmp files?
Could you please check your event viewer:
From the Start menu, search for eventvwr
Click Event Viewer
On the left, click Windows Logs
Then click System under Windows Logs.
Are there any recent logs here mentioning the Everything Service?
Do you have a third party program that might be stopping the Everything Service?

No, I would say, just something here:
Or:
Do you have a third party program that might be stopping the Everything Service?
I couldn't rule it out, but I knew nothing about it.

everything *.dmp
Do you have any everything dmp files under:
C:\Windows\System32\config\systemprofile\AppData\Local\CrashDumps

I do not even have that folder in that path.
Only this one:
C:\Users\-\AppData\Local\CrashDumps\
I use the portable version.

Please try
enabling crash dumps :
To enable mini crash dumps for Everything on Windows 7 or later:
Download everything_localdumps.zip and open the reg file inside to enable local dumps for Everything.exe (or set this manually -see below)
Open the everything_localdumps.reg file.
Click Run .
When Everything crashes, a mini crash dump file will be stored in %LOCALAPPDATA%\CrashDumps
The mini crash dump filename will look something like: Everything64.exe.xxxx.dmp
Please send the most recent Everything64.exe.xxxx.dmp to support@voidtools.com
To manually enable mini crash dumps for Everything on Windows 7 or later:
In Regedit, Create the following key:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\Windows Error Reporting\LocalDumps\Everything.exe
In this key, create a new DWORD value and call it DumpType
Set the DumpType value to: 1 (Hexadecimal)
When Everything crashes, a mini crash dump file will be stored in %LOCALAPPDATA%\CrashDumps (C:\Windows\System32\config\systemprofile\AppData\Local\CrashDumps for services)
The mini crash dump filename will look something like: Everything64.exe.xxxx.dmp
Please send the most recent Everything64.exe.xxxx.dmp to support@voidtools.com
The next time you notice the square checkbox, please send your Everything dmp file under:
C:\Windows\System32\config\systemprofile\AppData\Local\CrashDumps
